Segmentation in the incorrect projection #65

Hello,

I am using the Segmentation tool with an input feature folder created by the Image Encoder tool. When I begin to add foreground and background points over my image to start segmenting, the polygons do not show up in my window of view. When I save the polygons and zoom to them, I see that they are on the other side of the world and in the wrong EPSG. The projection it assumes is the projection of the example image beiluhe_google_img_201211_clip. Even if I change the projection of the output layer/file or create a new empty shp in the correct projection, it will still output the segmented polygons in the wrong location (as if it's still in EPSG: 32646 (WGS 84 / UTM zone 46N).

I've checked the tifs and csv outputs from the Encoder tool and everything is correct. I wanted to ask what could've gone wrong and if this is a known issue/has come up before. This was working for me perfectly the other day, and I just opened the same project where I started the segmentation and it's not working anymore. Using the same environment and version of QGIS.
